I was given a EZ Go 36v cart with charger, no batteries. I can get deep cycle 12v batteries at little to cost. If I wire in a series, will this work instead of putting new 6v in the cart?

Yep there are wiring diagrams showing how to do this. Will extend your run time considerably.

Yes but you can do the batteries in (2) sets of (3) batteries each and the put the 2 sets in parallel. Still stays 36V but raises run capacity considerably.
